GnuPG 1.2.x  - stable production versions
GnuPG 1.3.x  - development version will eventually end up in a new
               stable 1.4
GnuPG 1.9.x  - branch for developing a new and modularized system
               featuring S/MIME, the GPG-agent, OpenPGP/PKCS#15/etc
               smartcard support, a configuration utility, etc.
               This aims for a GnuPG 2.0

The Smartcard support for the OpenPGP card has been backported to 1.3.

Eventually we will have 2 versions of GnuPG: The classical easy to
build OpenPGP implementation running an a huge variety of platforms
and a modularized system which might not be usable on old platforms.
